I was thinking of getting a mosin nagant m44 and adding the camo ati furniture... my question ... will that effect it's c&r status

Probably not. The change of status of a C&R applies mainly to something like a total makeover (drill & tap, reblue, change sights, install sporter stock, rebarrel, etc.) so that the whole configuration of the rifle changes.

Not much difference, though, unless you want to sell it as a C&R.

Not sure if this is relevant, but replacing wood with a sporter stock seems to still leave the rifle C&R. SOG sells a 91/30 in black sporter stock and can still be bought C&R from them.

Where changing the C&R status could make a difference is if you were to do it to a Yugo SKS ... if it weren't C&R, that rifle wouldn't qualify for importation so you could possibly run afoul of the "manufacturing a semi-auto that wouldn't be importable" rule ...
