Fairly certain I know the answer to this, but thought I'd doublecheck:

If you have a C&R and let it lapse for a couple of years, do you have to go through the entire application process again?

Don't know if you have additional red tape to go through in your state, but as I remember, my renewals have been pretty much the same as my original. If that's the case, without any state or local issues, it shouldn't be a big thing to just get a new license.
I'm sure someone will have a more detailed answer.

Yes, you need to apply for a new license.

The good news is that you do not need to maintain your old bound book. A new license is like a reset button.

Per my recent renewal notice from the fine folks at BATFE, there is a 30-day window after the license expires in which it can be renewed. After that, it must applied for as new.

Geez , I let mine expire (Nov.12) , called BATF (Dec.2) and they told me I needed to re-apply.

A new license is like a reset button.

If that means I get to start buying all over again I think I'll let mine expire!!!
Oh, wait a minute, I don't think I can find $41 MAS 36's and $89 Yugo SKS's anymore....NEVERMIND!!!
