Refinish Help

I endeavored on my Mosin project, but this winter weather has made things rather difficult. Fast forward many weeks, I finally stripped my Mosin, but some weird spots refuse to die. I need help identifying what these spots could be and how to proceed on a nice finish.

That is gun oil soaked deep into the end grain. Im not sure there is any way to get it out. Probably have to stain the rest to match.

I had my suspicions, but I wasn't completely sure. I'm guessing some of that red mahogany stain will cover that quite nicely.
