I run into the same thing with my 1911's, I shoot my commander 4.25" significantly better than i do my government 5". Really dont know why as they are both quality firearms, my only guess would be that i'm more accustomed to the commander because I've had it longer/shot it more and its my ccw. Dont really know to tell you the truth.
