I've thought about doing the VAF with NICS so it stops, but I'm not sure. Funny that the arrest didn't faze the police or my state, but NICS goes stupid when I try to buy a gun.

What's not to be sure about? Just do it. All you need to do is fill the form out, get some fingerprints done, and send it in. There's no cost other than obtaining the prints.
